In a bleak future a female soldier raped by stone skinned mutant and new born kills the doctor.

In a future dystopia where very strong rock-looking blocky mutants terrorize the people still around, a group of soldiers encounters mutants.  A female soldier is raped by one.  She gives birth to a mutant who kills the doctor, etc.  She also falls for another soldier along the way.  Very bad but unforgettable.

Any idea on when this movie was made? When did you see it?

"The Terror Within" (1989)
Full movie is on Youtube:

Or its sequel:
"The Terror Within II" (1991)
Full movie is on Youtube:

The sequel is a repeat of the first one, it is the same premise, both movies have a scene where the female is raped by the mutant monster, the female then giving birth to the baby monster.

And both movies are shameless Alien rip-offs.

Yes, this is a possibility, there are similarities. This movie, however, is not set in a future dystopia, it is present days in the US in the Mojave desert, in a secret military research area where the military conducted atomic tests and studied the effects of those tests, I think. Outside of this area society is just fine.
Also, the newborn mutant doesn't kill the doctor, at the beginning of the movie the main mutant kills the newborn and the woman, if memory serves. Also, I wouldn't categorize this movie as sci-fi.

Maybe the questioner doesn't remember all the small details correctly, or mixes up two movies. We would only know for sure if we received confirmation from the questioner, but it seems he/she abandonded the question, unfortunately.
