A scifi Japanese movie with an underwater civilization invading the world.

I remember it was scary (but I was 5 or 6 at the time I watched it). I remember the aliens could take hold of human bodies like in the "Bodysnatchers",

Hmm, that may very well be the movie. I remember some underwater scenes, but I have no recollection of a flying submarine. But  then, perhaps that it is shown later in the movie. Furthermore in the trailer the invaders look like savages, while I recall they seemed to be possess advanced technology and lived in huge domes underwater. I'll have to watch
There is also "Latitude Zero" and "Terror Beneath the Sea".

I will keep looking to see if anything else matches.
